Riot doesn't allow third party programs like MKLOL (read). Your ban is probably because you've used it in the past and considering Riot's policy on third party programmes probably warranted. It doesn't really matter when you used it, using it is a permaban and in that regard you could be considered lucky to be allowed to play on for so long.
Do you still have the e-mail? You should show it to the support or ask if they could tell which programm caused the ban.
I got a warning from Riot like a year or so ago, telling me to delete it or face a ban. So I did, and I am still playing. Don't know why they banned you, since you too deleted it.

Definitely contact Riot support and explain that you used the program in the past and stopped once you were warned. If there's another reason for your permaban they should be able to find out what it is, otherwise it might just have been a mistake.
