Megaman's eyes and his body are separate sprites. So they can bypass the 4 color limit.
His body is 4 colors. Blue, Cyan, black and the peach color for his face. His eyes are simply black and white. They're stacked on top of each other.

wRAth. Play Megaman 2 on the NES or an emulator. Got to Metal Man's stage. Get to around 1/5 through the level. There will be a ton of things on the screen and his eyes will begin to seizure out. Don't debate my nerd culture with me. I know my stuff.

it's simple, It's 2 different images. Imagine a transparent sheet of paper with 2 eyes on it. Now put them over a face with no eyes. Congratulations! You stacked 2 images.
Also, even though the Link image you showed was drawn in 16-bit it still wasn't 16-bit, it has shades as well which contribute a lot to the picture and already has a non-16-bit background.
