SHAFT? Seriously? Most of their animation is kinda meh... and from "good" stuff they only did minor work like in FLCL (GAINAX was main), Darker than Black (Bones was main), Code Ge***, Haibane Renmei (Radix was main)...

Bakemonogatari, SZS and Mahou Shoujo Madoka Magica belong to the best animated anime ever, not only because of the awesome quality but also because SHAFT is very experimental and is animating outside the box.
BONES is my #2, I like SHAFT better because they are very different.

The closest things I know to it are FMA Brotherhood and Code Ge***. I haven't seen Code Ge*** yet though.
FMA Brotherhood isn't incredibly like Soul Eater, it has a lot less funny stuff (D:) but still has humor. It's the closest I know of though.
As for Code Ge***, every one of my friends seem to be recommending it to me so it can't be all too bad either.
