Er, I'm pretty confused about your question. If you are asking why does magic pen do more damage if it puts enemies MR below 0, it doesn't. Only MR reduction does, such as 
Abyssal Mask, A Harmless Scarecrow, and Malady.

I really don't understand, as i know MPen goes trough to you MR when you use abilities and ArmPen goes trough to you Arm when you use melee attacks.

Armor and Magic penetration work on the same principles. Reduction is capable of reducing target's resistance below 0, therefore increasing the damage they receive (it's also applied before penetration). Penetration can only reduce a targets armor or MR to 0, no further, allowing the player to deal true damage to their target.
Mpen and Arpen don't deal any damage on their own. They only reduce your enemies' defenses, allowing you to deal more damage with physical or magical attacks.
