I take dodge runes just to make my jungling easier with nunu/trundle/udyr.
However, it's a toss-up:
With amumu/shen/other champions that rely on hits to refresh cooldowns, dodge runes may make your cooldowns come off sooner. So, it effectively makes your jungling longer. Also, if I'm not mistaken, armor runes are more useful late game.

It all depends on what masteries you use. A standard tanky jungle mastery setup like 0/21/9 is usually best with dodge because it reduces more damage in the jungle.
If you don't go for defensive masteries you're better off with armor, but I find that most tanky junglers are best off with 0/21/9 and dodge seals.
The difference in time will be really miniscule, so don't bother with the whole "dodge slows down jungling" thing.

So Searz, you would suggest a straight 21 defense mastery set for jungling with Amumu over a split set such as Jebuz?
And are you saying that if you choose not to jungle to go with Armor?

I almost always go armor seals because they really do significantly reduce the damage you take a lot more. Considering that I get Strength of Spirit instead of Nimbleness, I don't use dodge seals when jungling, although you might on, say, Udyr, who already has a built-in dodge chance from his passive.
Personally, I usually go a split set because I take Flash on Amumu and you really want that 30% buff extension. However, many people go Ghost, and its acceptable to go 1/19/10 if you want, or 0/21/9 if you're okay with having 20 seconds less on your red and blue buff times.

Dodge seals are good for champions who use dodge, or champions who would benefit off Nimbleness in Defensive masteries.
Armor Seals, on the other hand, are DIRT CHEAP.
Much better for starting out as a jungler, and they accurately reduce more flat amounts of damage.

I like armor because I feel they make more of an impact later on in the game. Dodge runes just aren't as reliable and all you get from them is to move a little faster. Both achieve relatively similar jungle times so I think you really have to look past the jungle phase to see which set works best for your champion.
