He has high sustain, good damage but is squishy as hell. You have to land the full combo often. Nevermove, birdie and dot. Do this as often as you can, go in for harass if he uses aa for last hit.

His alpha strike has a looong cooldown, if he alpha strikes you, you have 15 seconds freetime before he can do it again, that is where you can harrass him to bits.

I did but it's a really costy combo for the first levels without blue or alternative mana regen, and last hitting is sorta denied by the harshness of alpha strike. Mayhaps I could've started with Meki Pendant and two pots since he pushes so hard and I have MS Quints, not too sure.
I could've snared where he alpha's, but that'd imply eating it. Meditate + his 3 pots sorta outsustains me.
I'll start timing alphas next time it happens, since I wasn't sure about the CD, and try baiting them. Thanks guys =)

Stay away from and behind your minions, you are ranged, he is not. Everytime he comes close to alpha strike you, you should be behind minions and he should have to walk through minions, try to outpush as that will allow you free harass since he can either choose to take minion damage or farm those minions in which case he can't use it on you, also when he does come close and is in minions simply snare him and walk away.
If you need to, take your jungle wraiths + wolves as that'll help you vs him.

He doesn't suck late game, you just have to pick and choose where your fights take place. You have to fight AWAY from creeps. Just hover around Baron for a few.
Alpha Strike has a four second CD at max rank. Which means you can Highlander, Alpha, Meditate, Alpha, and by then you probably killed somebody so you can start the combo over again. He doesn't fall off late game, it's just most people force fights with creeps and THAT is where AP Yi gets screwed.

But seriously, I had to insta lucky pick, died to him once due to insta highlander (was pre-level 6 so no heal) + ignite, and gave me an overall hard time. Jungler ganked once, yi managed to move up to the turret and meditate there so we couldn't even consider attacking him at such low levels. He hits like a truck at low levels (and this considering I had MR Runes on and Defensive tree with MR), that Q damage is completely ******ed, it's like a Nidalee spear at maximum range with the difference you can only choose eating it or get zoned.
Is it a matter of simply surviving him? Will he suck later on if things are done right (which they simply weren't)? Or maybe next time get a strong top to switch lane?
