If you want to get Jax's full potential, I recommend you to read Dyrus Jax Guide on Solomid, you won't find any better Guide with any better Items and Runes anywhere in the Internet for Jax.
Go AD Marks and Quints, Dodge seals and Mres(/level or flat is preferene) Glyphs.
Jax's main damage throughout the game is PHYSICAL, not magical(70-80%/30-20% depending on how you Build him), please don't count him as a mage.

Full AP is generally considered to be the Anti-Carry, or you can go hybrid/ad and be a beefy AD carry.
You have to decide where to shift your damage with jax.
You can either use Leap Strike as a gap closer, or a huge burst damage move after getting some AP.
I'd either build him

The runes I'd recommend are;
AD marks
AP or AD quints
Choice glyphs
AP scales better with both your Q, W and your passive, but if you think you'll be auto attacking enough to make the AD worth it, then by all means use them.
Just pick what you like in glyphs. Good choices are MR, MR/lvl and AP/lvl.

Just giving my thoughts.
Also i definitely meant for the first build to have a Frozen Mallet, and couldn't think of a good sixth item other than like... a second Gunblade.
I threw the builds in there to try and say that your runes will depend on how you build jax, instead of being a constant set.
