Well, in the lore it says
Miss Fortune's mother was killed by a man with "red eyes". We know Gangplank has one red eye AND we also know it couldn't have been him, since he was too young, therefore (assuming it wasn't Swain) Gangplank's father killed her. BUT, maybe he and MF's mother had a relationship (don't ask me why he killed her, he's a pirate) and Gangplank knew about it (knew she was his sister). After years passed by, Miss Fortune and Gangplank followed different paths, but he knew she was his sister (BUT SHE DIDN'T), that's why he doesn't kill her and "is the only captain to resist her charms".I think it wouldn't be so hard for the Pirate King to kill a bounty hounter, but since he knows she's his sister he restrains from doing so (he's at her throat all the time, maybe to keep appearances) and it also explains why he doesn't get involved with her (the Lannisters don't approve).
