If jungle you'll probably wanna run: ArP marks, armor seals, MR/lvl glyphs and AD quints.

Thats exactly the ones I use for Jungeling but I still didn't decided on whether Mr/lvl are better then flat Mr :(

I could do the math, but it's really not necessary. If you are jungling, you probably won't gank until level 4 or level 6 (unless you're Shaco). Even then, there's no guarantee that you'll be ganking a spellcaster. If you gank a caster when they're level 6 and have their nuke up, by that time your MR/level glyphs have already been scaling up and should be able to deal with it. It just goes up from there.
Also note that MR does not scale with level normally. Your base MR should be enough for any early spells, and scaling runes will handle the later ones. After all, you won't need MR in the jungle.
EDIT: If you're laning, you can choose to go with flat MR, but I would probably only use those if I knew I'd be facing a caster.

It causes you to run out of Energy sooner.
Energy champions typically have very low cooldowns, and are bent on burst-y type combos.
On-Topic: Celerity runes are ****.
To judge between scaling/flat runes of the same stat, you have to calculate when the scaling runes surpass the flat ones.
If it's around level9 or less, it's usually good. If it's above, it's bad. Celerity runes... are bad.
(Some stats make both scaling and flat runes good, because they vary in effectiveness based on champions. Flat AP and Scaling AP are a good example)
Just buy the Focus runes. They're totally worth it.
