Introduction
Malzahar is one of the best suited champs for mid. He's got great farming abilities, harassing and pushing the hell out of a lane when the coast is clear.
My runes consists mostly of magic penetration and cooldowns. You can opt to go with mana regen for your Seal if you feel you run out of mana too quick.
Marks: 9x Greater Mark of Insight

Quintessence: 3x Greater Quintessence of Insight

I chose 9/0/21 for Malzahar.
9 in Offense - 3/3 in Archmage's Savvy, 1/3 in Deadliness. NOTE: you can choose to put this on cripple instead ... that of course, IF you're using Exhaust.
4/4 in Sorcery and 1/1 in Archaic Knowledge.
0 in Defense ... not really needed since your items compensate what you're missing in this tree anyways.
21 in Utility - What I love about this tree is the cooldown reduction. Both for you Summoner Spells and your champion cooldowns. Your R should be up every 40 seconds or so ... which is AWESOME!!!

I like to start with
Boots of Speed first as it gives me great mobility. It's very useful against champs like Karthus, Anivia or Brand which helps you dodge their spells.
Next up, I get Catalyst the Protector Catalyst the Protector. This helps me stay in my lane longer with those extra health and mana. And then of course you go straight to Rod of Ages and upgrade boots to Sorcerer's Shoes.
From here, depending how much I have and/or if I'm overwhelmed by the other team, I like to get Banshee's Veil next as it provides me with more health and some magic resist armor. If your team's owning hard and you're about 3 levels ahead of everyone, get Rabadon's Deathcap before Banshee's Veil (provided you have the gold needed to purchase this item).
Next up, Void Staff. I used to get Abyssal Scepter, but I felt like the range of the aura wasn't helping much during team fights, so I switched to Staff since I feel that the +40% magic pen was much useful.
Finally, finish it off with Zhonya's Hourglass for some face melting action and an added armor to help you late in the game.

I max out E
Malefic Visions first. Use it to harass the hell out of the other champion during early game to help set up an early kill with Ignite as soon as their health starts floating around 180 hp ... you should be able to get the kill around Level 3.
W Null Zone would be my next priority as it helps eat away a good percentage of the champion's (and minion's) health. NOTE: make sure you drop this first, underneath your enemies feet before popping R as it will almost guarantee you a kill.
And of course E Call of the Void. During early-mid game, this skill isn't much of a damage dealer, but it does serve it's purpose in disrupting your enemies skill combo when used properly. Come end-game time and the damage scales up nicely and can wipe out waves of minions in a second.

Flash - While this spell is great for escaping, it's also a must to add to Malzahar's offensive combo. Flash towards your enemy when they're about 50% health and pop E > W > R and Ignite ... sit back and watch him/her melt.
If they somehow manage to get away with a little bit of health left, you can pick them off with your Q.

As with most squishy casters, Malzahar is best standing afar ... well, not too far that you become that coward in the corner.
Make sure you drop W in the heart of battle along with Q to disable and E . Keep an eye on the squishy threat to pull your R on. You can also use R to help a teammate get away from a chaser.

Malzahar's a fun champion to play. I couldn't get his combos done right the first time I played him, but with a little practice and understanding, everything is possible.
