So why flat armor and magic resist. Well the answer is simple. The early game armor will allow you to farm with out taking a lot of health from the neutral monsters and also to tank a bit of damage from minion aggro and AD champions. The magic resist is to tank AP champions when ganking.
Movement speed Quints are obvious as you are jungle and need to get to locations fast.
Lastly, the Magic Pen runes. When you're Elise you must do the most damage possible to the enemies. But you might be asking yourself, why not AP runes? The answer to that is Elise scales better with magic pen because her
Neurotoxin and Venomous Bite scales with % of target's health.
