Malphite has superior clearing speeds, higher survivability and more burst than Mao or Naut. His weakness is his reliance on his ulimate as his major form of CC, which is why he's seen a lot less often.
He's actually far more comparable to Alistar, though Ali trades some survivability for the ability to gank early and often. Malph is about as reliant on his ult to gank as warwick is, another champion that isn't often picked in the jungle.

If they're a runner, Malphite does it better because of the move speed debuff+gain.
If you just need to kill someone with no time to react, Naut is the jungler.
If you need repeatable ganks, Maokai is the better jungeler.
