These are the ones I recommend.
Greater Mark of Magic Penetration are irreplaceable.
Greater Seal of Replenishment for an early game boost (for casters that build some mana regen quickly). You'll probably want these.
Greater Seal of Scaling Mana Regeneration for full-AP casters. Use these if you aren't building mana regen.
Greater Glyph of Cooldown Reduction for flat CDR. Pretty standard.
Greater Glyph of Scaling Ability Power for some AP by mid-late game. Nice on some casters.
Greater Quintessence of Ability Power are good for general early game power.
Greater Quintessence of Magic Penetration can be nice for flat-pen stackers like
Fiddlesticks.
Greater Quintessence of Health great on all champions, gives nice survivability.

Greater Quintessence of Movement Speed on my casters, because it's hard to itemize for move speed on casters (on generic AD carries, I can just get PD).
Greater Glyph of Cooldown Reduction will make it VERY easy to itemize for high CDR (with runes/masteries, you'll be able to get ~30-35% CDR with only one item). However,
Greater Glyph of Scaling Ability Power will probably make you a dominating mother f***er in lane.
A mix of flat and scaling mp5 seals can give you the best of both worlds.

Pretty much. AP/lvl glyphs are more standard than CDR though.
As for quints:
AP quints are standard and best for 90% of all AP champions.
HP quints work, but AP is pretty much always better.

Basically what Psi said. I'd advise getting Flat AP or Health Quints.
