A Ziggs can be a tough lane due to his constant Q and auto harass in the early game. At level 6, you need to make sure you immediately rush a combo onto him before he gets a chance to poke you down to a executable health.
Yasuo
Yasuo is the easiest matchup. Any time the enemy picks Yasuo mid, I pick Sejuani. The reason behind this is the fact that he's melee. If he tries to trade with you, you must turn back on him with a simple Q+W+E combo and make him regret fighting you. Post 6, his wind wall may be dangerous. The key to avoiding the wind wall is to play as if you were going to Q him, bait his wind wall, and R+Q+W+E(+Ignite) him to pieces.
Brand
Brand can be one of the hardest matchups to encounter. His early game damage is completely broken and a good Brand will crush a mid Sejuani in the early game. Pre-6, farm under the tower and get your jungler to gank whenever possible. Post-6, you can kill him, only if he hasn't initially poked you or traded with you.
Swain
A swain matchup can go both ways. If he is aggressive early on, you must sit under tower and farm until you hit level 6. Make sure to only trade with him at the right times. If he gets cocky and walks right into you with a smaller minion wave, be sure to Q+W+E him and he will panic.
Anivia
This is the most interesting matchup. As an Anivia main, I can say that it would seem like Sejuani has the upper hand post-6, but if Anivia gets in a couple good Q+E combo early on, you will have a rough time in lane. Level 6, make sure you do not forget that Anivia has an extra life. Do NOT recklessly dive her with her passive still up.
Annie
Annie can be a rough matchup due to her bursty abilities at a large range. The only way to win this matchup is to get help from your jungler early or hope the Annie makes a couple mistakes. If you hit level 6 before her, you must go in on her and kill her since she will not have seen your full damage yet, since you'd be playing aggressive.
Cassiopeia
Cassiopia can be tough, again, depending on how aggressive she plays early on. Post-6, you will have a very easy time killing her in lane. If she does play aggressive, make sure to call your jungler and farm under tower.
Fizz
Super simple lane. One thing to remember is that you need to time your ult and Q so that Fizz does not dodge it with his E. Other than that, you should out-damage and cc him.
Diana
Diana might be one of the easiest matchups here. Post 6, you have more damage and cc-lockup, and Pre-6, she just can't do much to you. If she tries to trade, use a Q+W+E combo and rip her to smithereens.
Heimerdinger
This is another interesting matchup. Do not go anywhere near his turrets because you will underestimate their damage. The only time you should fight him under his turrets is at level 6, where you will have the sufficient damage to explode Heimer and come out unscathed.
Lulu
Lulu can be tough sometimes. If she constantly auto-harasses you, sit under your tower and farm until the jungler ganks or you hit level 6.
Katarina
Katarina will have no chance against you. If she tries to fight you pre-6, hit her with a Q+W+E combo and she will reconsider and backoff. Both your Q and R cancel her ult in the lategame. Very easy matchup.
Kassadin
Kassadin is an easy champion to counter. Sure he has high damage, but your entire kit completely counters his. His ult is useless versus the range of your ult. IF he tries to fight you, you have more damage. Overall a solid matchup, and fairly easy early game.
Mordekaiser
Morde is easy. The only problem you may run into early game, is if Morde sits behind your wave and E's you. If this happens, ask your jungle to gank once, and you will be set, since Morde has no escapes (excluding summoner spells)
Galio
Galio can be a pain, only because of that Magic Resist passive he has. Since you should be rushing Haunting Guise, this will be a great help since Galio runs low on mana and is a melee champion.
LeBlanc
A LeBlanc lane can be hard ONLY if she is aggressive levels 2-5. Make sure you hit level 6 earlier than her or combo her as soon as she does. This will ensure that you stop her from snowballing.
Azir
A good Azir will have the slight upper hand early game. Come Level 6, he will be crying.
Syndra
In the current meta, Syndra is an absolute monster pick versus any champion. Most matchups versus Syndra pre 6, results in being stuck at your tower, or begging the jungler to gank you. Your best bet is to try to farm under tower, and combo her after level 6. She will underestimate your damage if she hasn't seen your output.
Karthus
I have seen karthus to be a very easy lane, almost 85% of the time. With that being said, if at any point in the laning phase he buys a Rod of Ages+Chalice, it will be a bit harder to kill him, but still fairly simple given your instantaneous burst.
Lissandra
This matchup can be hard, but luckily not many people play lissandra. Her entire kit is very counter-active versus Sejuani. Her ult is a huge game changer because if you are locked up in a teamfight and can't R+Q+W+E in the knick of time, it may change the game entirely.
Malzahar
Malzahar may be hard depending on his playstyle. His suppress can save him and result in your death. You need to time your abilities perfectly in this matchup in order to excel.
Veigar
Veigar can be a tough matchup. If he's aggressive, he can completely bully you and kill you level 6 (That is, if he hit level 6 earlier than you). His aoe stun will also cancel your Q, which is a shame.
Talon
Talon is a very unusual matchup. Normally, you would have the upper hand, but in some cases, he will completely stomp you with his silence and invisibility. His damage output is high, but yours is higher (post 6) if you land everything.
Zed
Any melee champion will have a tough time versus Sejuani mid. Although a good Zed may have the potential to do well, you have the perfect overall kit to stop him from winning this matchup.

Currently, I am 35-19 with Sejuani in ranked, which is a 65% win rate. I have a skillscore of 4616 with Sejuani at the moment, and was at one time I was rated the 995th best Sejuani in the world (according to lolskill.net).
I would like to mention that the player that inspired me to do Sejuani mid is MisterOink (NA). He is currently the best Sejuani in Na and the second best Sejuani in the world. He strictly mains her mid, and has a current skillscore of 6600 with Sejuani.
