Just curious what are the best Jungling runes in general. So what are the most universally good jungle runes for champions such as lee sin or Nocturne. I have heard the argument that flat AD for Marks is better then armor pen, although I didn't think that rang true. Any thoughts?

My personal onpinion (That may be persuaded)
Marks: Armor Pen
Seals: Flat Armor
Glyphs: Attack Speed (Alacrity)
Quintessences: Armor Pen

I think this is the best but I'm wondering what the community thinks.

You want some AD because, you're not only going to be attacking, right?

My rune set for Yi to jungle is Armor Pen, flat armor, AS glyph, health quints. It also works for laning very well.

9 Greater Mark of Desolation
8 Greater Mark of Attack Speed, 1 Greater Mark of Desolation
6 Greater Mark of Desolation, 3 Greater Mark of Attack Damage

9 Greater Seal of Armor
9 Greater Seal of Attack Speed

9 Greater Glyph of Scaling Magic Resist
9 Greater Glyph of Cooldown Reduction
9 Greater Glyph of Attack Speed

3 Greater Quintessence of Desolation
3 Greater Quintessence of Attack Damage
3 Greater Quintessence of Armor
3 Greater Quintessence of Attack Speed
3 Greater Quintessence of Ability Power
3 Greater Quintessence of Health

These are the generally accepted jungle runes (let me know if I missed any). Some of them are situational, and some work best on certain champions. I personally recommend the first option for each type of rune.
Thanks to The_Nameless_Bard for the sig!

flat AD is usually only for champions with abilities that scale off AD (Leeeee Singa). AS is usually for champs that need to proc some ability (noc's, yi's, gp's passives). Even then, you will usually run these in combination with Armor pen, simply because Armor pen is boss. You might want to get just a few ad or as marks to variate with your champs for those little changes. They're not godly expensive like CDR, anyway. I think armor pen quints and defense seals are the way to go. No junglers really give a **** about glyphs (slight exaggeration, but really).

Since he really doesn't need them for the jungle, i see most janglers take Arm Pen for the late game instead of AD.

@Tem, Lee Sin also has much more freedom when it comes to runes/masteries. He's not one of the better examples IMO.

Thank you to jhoijhoi for the sig, and all the dividers in the guide.

All Attack Speed runes are flat.

I know about most AD junglers, I just don't know the ins and outs of gimmicky junglers like maokai(sapling stacking)/shaco.
