New masteries (and Fizz) are coming very shortly, like in the next few hours. We're just polishing it up.
We are trying to keep guides backwards compatible so old guides will still show the old mastery tree. However, when you go to save/publish your guide again, you will be forced to redo the masteries as they will get blanked out otherwise.

How about adding passive item bonuses while you're at it?

Rabadon's Deathcap and Archangel's Staff don't give the stats they're supposed to atm.
