Try and take
Boots first to counter all of
Nautilus'
Dredge Line (his pull) when he goes to gank. As for
Malphite and
Alistar you're going to want
Mercury's Treads. If you're the main DPS for the team grab
Madred's Bloodrazor and
Last Whisper. It's important to not mix LW and
Black Cleaver though, it will reduce cleaver's effectiveness. All three of those champions are AP with heavy CC. Unfortunately
Cleanse doesn't effect any of Alistar's moves, or Naut's ultimate/pull. But on the bright side it will minimize the slow from Naut's AoE
Riptide as well as Malphite's
Seismic Shard. Oh and they'll reduce the duration of
Staggering Blow as well. Hope this helps a bit.














Also make sure your team focuses the carry not them. they are made to basically run in and disrupt your team so that's kinda hard, but try.
Having a Janna as a counterinitiate helps a bit.
Otherwise you either punish their CC comp by stomping all their lanes (CC monsters tend not to do much damage, and there are several laners that can abuse this) or you ban or pick some of them so they can't get all of them at once.
I'd say Nautilus is the biggest threat. Alistar is pretty strong as well, but not as game-breaking imo. Malphite's good, but he can be counterpicked even in the jungle (just run a double AP with a DPS caster mid and he'll have a hard time. Ryze/Vlad is pretty strong against him). He's also much more reliant on his ult than the other two.
EDIT: Ultimately it's just a strong combination of champions. Stacking a lot of strong CC with a good amount of damage has always been a solid strategy. If there was an easy way to completely counter this, it wouldn't be such a powerful strategy.

Problem with alistar/nautilus is that they pretty heavily punish stupid lanes. Over extend a bit? Dead.
Both vulnerable to counter-jungling... but in solo-Q screwing over their jungle isn't enough. You gotta screw over the lanes.
Wards. Get them. use them. Love them. if they get an oracles... then... play more passive.
Alistar especially is of the "need early successful ganks" camp. Doesnt get them? cries.
